They are all three fine. "Will have expired" is usually followed by a time, such as "Your Visa will have expired by then, though."
If you do say "Will have expired next month" then it would mean that the Visa will expire either on the first day of the next month, or the last day of the current month.
If you want to sound natural then you should probably say "expires" or "will expire" though. All three are proper, but the first two sound more natural.
Examples:
"Your Visa expires next month."
"Your Visa will expire on October 1st."
"We have a special trip planned for October 3rd, but your Visa will have expired by then."
