Both of these sentences have the same meaning.
“Formal” English does not end sentences with prepositions (over, on, at …). So, the first sentence is more “correct.” However, very few Americans follow this rule perfectly, so in everyday conversation both of these sentences are fine. Also, the phrase “run over” is very common, so the first sentence is slightly more natural.

@yas-hito @victoeri is correct about the rule regarding ending sentences with prepositions. However, there is a famous line often attributed to Winston Churchill, “This is the sort of nonsense up with which I will not put,” which is used to show the absurdity of the rule when rigidly applied.
